I don't want all my customers to have access to the portal payment link for credit cards, I want to switch this on and off per invoice

You can do this now by either setting up the email default to not include the link and only add it in on individual invoices when sending the email, or vice versa. We do have a feature request for creating multiple email templates that may also make this easier.
